Assuming the FrontPage Server Extensions (FPSE) are properly installed, you would open the web and then go to File >> Publish Web. If this was initially a FrontPage web, then it should already be set up as such on the server. In this case, the best way to acquire the web is to open it live and publish to file. Open FrontPage >> File >> Open and then type the full URL in the textbox normally reserver for page name. if the extensions are operating properly on the server then the web will open. From there, open any page and go to File >> Publish Web. Use Browse to direct it to a blank folder on your PC.
If not, then go to your site control panel and look for a FrontPage category. This should offer install, reset, reinstall etc.
In order to publish with FrontPage, you need to have an open web rather than orphaned pages.
The proceedure for creating a web is File >> New >> Web and then File >> New >> Page to add pages. If you haven't done this already, it isn't too late. Create the new web. Name it so it represents the web you are building. Then open the orphan pages one at a time. You can now do File >> Save As and direct the save to the newly created web. To see pages and files, go to View and select Folder List. This will allow you to double click to open them.
FrontPage automatically adds your pages with .htm extension. Nothing to worry about. Unfortunately, many hosts use something like index.html or default.html as place holders for your home page. So, I recommend renaming the index.htm page to index.html
Avoid FTP, as this can corrupt the extensions. There are several components which require the extensions e.g. Forms, Hit Counter, Discussion Web etc. These require the use of FP Publish to http location. Hence, http://yourdomain.com
As to the publish action, the changes should automatically overwrite and you will see prompts to eliminate missing pages.
If the web on the server is not a FrontPage web, then use of FTP would be acceptable, as long as you aren't using FP component pages.
