Currently, when one completes our conference registration form, we manually prepare and email his/her invoice. We use Google Forms for this purpose. Does anyone know of a way that we could streamline this process by having an invoice automatically prepared and emailed to the submitter? Is there on online service that is recommended for this purpose? Thanks.

FreshBooks & Quickbooks are the ones that come to mind and of course PayPal have an invoicing system.

Does whatever payment gateway or accounts package you use not have an invoicing system?

I haven't gone through Quickbooks, but there is an equivalent for invoicing online, Handdy Invoices. It relieves the hassles in sending invoices. Yeah, invoices that are to be sent can be scheduled prior and we can still be able to manage the paid and unpaid invoices with the additional red alerts.

Handdy seems to be quite convenient as the name suggests.

Depending on what you're doing, you could configure a Drupal system to make this streamlined. Look into Drupal 7 and the "Commerce Kickstart" installation profile.
