In all honesty I'm not sure how relevant directories are any more. There seem to be a few useful general ones and most of the rest aren't worthwhile.
If you really want to build a successful directory I'd suggest giving an editorial review to every site that wants to be included. You might have to give free listings at first to build it, but even then manually review every site to keep all the junk out. I'd even go out and look for good sites to include whether they submit or not.
Another idea is to keep the directory very niche. Pick a subject, any subject and list the best sites for that subject.
Automated submission directories are a dime a dozen and don't really offer value. I'm not sure how profitable the directory model really is any more, but I think the best way is going to be to build a really really good one with editorial reviews of every site that gets listed.
