JS vs PHP - Search Engines?

Ok ... I am redoing one of my sites because of server issues. It has a good PR already (5 or 6) but I am wanting to work more on my keywords and such. The site is a blog ... that many writers post to. It has a menu on the right, the blog in the center, and Google Adverts on the left. Now I have the menu set up as a php include so it pulls the information from one file each times that the page loads. Would it be better for me to put the menu in a javascript? Do search engines read javascripts? I am wanting the engines to ignore the menu and go straight to the content. Any clues?

That way your links will not be crawled but if thats your objective use JS.
