What's on your site or how the html is structured (as long as the search engine spider can follow all your internal links) has nothing to do with your Pagerank. Pagerank is calculated from the inbound links pointing to your site.
The one thing a nice site with great content and structure will do will is make it easier for you to find linking partners willing to link to you. If you have a site that is worthwhile, try to find some websites related to yours and ask them to trade links with you. As you build your own sites pagerank, other sites will begin asking you for links making the process much easier.
Also, there really are only 3 search engines worth submitting to: Google, MSN and Yahoo as they control about 99% of the search market. However, if you have incoming links from strong websites that are already in these SEs you will be found almost instantly so the process of submitting your site is really a waste of time.
