Will Google crawl my javascript links?

Talkupation: SnapSlap is on a distinguished road
We have a lot of unique content on our site but all of the links are embedded in a JavaScript that opens a custom window. Will Google be able to crawl and index these links?

No, and you should also have non-JS links for user reasons.
