I have read that it is the best to have URL which doesn't have lots of "/" (folders). So link 3 would be the best solution.
But I have also read somewhere that is good to have folder organization if You have lots of links with similar main keyword like "program" and "game". So programs links will have "program" folder and games will have "games" folder.
Yep it's definitely good to have a folder "organisation", but that's nothing to do with SEO!

Remember to have good linking structure and categorizing... don't use too many subfolders for web crawlers will not fully index your site. Use major subcategory for each section, which is the one you can build links.

Direct traffic or from other sites. Sometimes i have about 10 000 visitors and only 600 from search engines.
I have lots of PR5, PR6 and PR7 one-way links but it seams that my link structure or something else is wrong. It may be because i have changed link structure few times without redirecting to new pages, changed language of site and similar...
So now I wan't to do good SEO job because my site can get lots of visitors from search engines too
It has the best possible domain name for my country
the URI is so little to do with SEO you are risking the loss of the traffic value from what are seemingly VERY GOOD links that are actually sending traffic.

Every time you change the URI structure of a site you damage search engine results, changing without a redirect will destroy them.

Changing URIs for no good reason is NOT "doing a good SEO job", it's quite the reverse in fact.
