If you're talking inbound links to your internal pages, PayPerPost.com is a good solution. Start with your money categories are work down. Its a gradual process with a large site like that.
If you're talking internal link structure, the best methods would be a breadcrumb structure on top, with a tag cloud structure throughout the pages. You have to do it intelligently and w/o looking at the site, it's hard to give you the guidance. But, each category would have it's own tag cloud for all internal pages. Also, you would want to have "10 Recent Articles" per section on your article pages. Lastly, I'd setup a script that auto-generates links within the body of the articles to other articles. Think wikipedia.
