I'm looking for a site search program to buy or download that i can index manually. Basically, the site it'll be used on is an intranet that is only accessible when logged into a VPN client... excluding it from being indexed by site search services like freefind.com.

Any ideas?

Try Sphider, it works like a charm. You'll need to have php support on your server however.
