Could anyone look at http://ithelpdesk.pl and advise how to change ads placement/colours to increase CTR?

I always believe the more natural the Ad looks in your site the better your CTR will be. I would suggest making the background White and the Links Blue.

I have such colours in the middle of content but CTR is very low...

The only ads I see are to the right which is discoloured from the rest of the side and on left just below the nav. Horizontal ad may work better inline with content too. Like this site.

See how that is still vertical though? You have 3 stacked on top of each other. Try it 1 x 2 or 1 x 3. If you start plugging too many people just will look right over them

If you're going to have ads on the side then make the ad background and links the same colors as the background and links of your wise to blend in.

But for best results, as in the best CTR, I suggest you place the ads within your content like this page that way when readers are reading, you'll have a better chance of your ads being click since the ads are in the region of the main content.

You should place a SMALL (as in not high) vertical ad on top of your left menu. That's a premium spot and still not that annoying
