I am trying to build an online store and would like help with some questions. I am getting a popup message about the SSL page that some images, scripts, and css is not secured. I do get a lock on the browser window but it's not 100% safe.

How do you fix this little problem?

Do I have to made all the https pages with https absolute links to my external files?

What is the best way to organize files on the server with online store?

If you mean protecting an admin directory, use HTACCESS

Why not have a webmaster or a programmer who can help you in securing your files in your online store. Another option is to gather information on forums then have a good try for its effective result.

Then you can start a good market online.
